Exception during bootstrapping reference workspace because of new item cleanup feature

The new feature that old initialize items are cleaned up during bootstrapping (REPO-566) is causing an error during bootstrapping of a reference workspace. This is because those workspaces don't have a search index configured and a query is done to find old items.
