Upgrade fails even if all consistency checks are set to true

While trying to upgrade my project and after setting all consistency checks and fixed to true in both repository.xml and workspace.xml. The persistence managers fix issue in both workspace and versioning, but when launched my update process still fails. Apparently only after removing my entire storage folder, I'm able to succesfully run my upgrade.
